 Sorry I mistaken.

 But anyway, I just noticed the same thing happening to me (Pidgin 2.1.1).
 I had the same contact in 2 groups, and when I removed it from one group,
 logged out and back, the another contact disappeared too. I don't know if
 it happened in older versions of Pidgin.
