 I think I understand what you're asking, but I don't think it is possible.
 Pidgin has no idea if you've actually read the message or not, only if it
 has received focus.  When you double-click on the tray icon, it displays
 the new conversation and gives it focus, so as far as Pidgin knows, you've
 read the message.

 Are you sure this worked differently in previous releases (I don't see how
 it could have).
