Comment:

 I only have one monitor, and don't even have configured a second one, so
 this couldn't be the case.

 As for which windows are open or have focus when the "Save File..." window
 appears, it doesn't matter, it always happen. The only temporal solution
 for this is reducing my current resolution (1280x1024) and reassigning it.
