Comment:

 Right, well I feel like an idiot now, what happened is that the Show Empty
 Groups setting has somehow become enabled, when previously it was off.
 Hence the appearance of these Groups.

 It didn't happen on Win32 because the setting was preserved.

 Thanks to Datallah for pointing this out, I should have looked myself.
